They wouldn't make anything happen in the story that they would then say "didn't really happen. The only thing we can really do is speculate as to what they would have chosen if they had decided not to allow the player to make choices.
In either case, the Darko incident serves to solidify the close relationship between Niko and Roman, and Roman provides him with the perspective of redemption. Which is why I don't think it's entirely inconsistent for Niko to choose to take the deal, primarily because Roman was basically begging him to do it. I think it was clear that Niko had tremendous affection for Roman despite his gambling and poor judgment, and I think his opinion would have carried more weight than Kate's with whom the story never forces you to have any significant interaction.
On top of that, the Darko incident was a carthasis of sorts for Niko. If he kills Darko, he realizes that the bloodshed doesn't really change anything, and thus his appetite for revenge is quelled. If he doesn't, he realizes that Darko's death wasn't what he really wanted anyway and that nothing could ease the pain of his past.
That's why I think he would have taken the deal, and Roman's death was clearly and obviously a more powerful development from a story standpoint than Kate's.

Hmm, you make a very compelling argument for the Deal ending. Although I would like to point out, there are a lot of these 'double ending' games coming out lately, the first big one I can think of was Knights of the Old Republic.
At the end of the game you basically have a choice between the Dark Side and Light Side endings. Bioware has come out and said, 'The light side ending is canon. Also, think about Soul Calibur or Tekken. They have storylines that interchange between all the characters, and sure enough, one of the endings ends up being canon--only we usually don't find out which one until the next new game comes out, which likely won't happen for poor Niko which sucks, Niko is by far my favorite of any main character in these games.
Back to what you were saying about Darko and Dimitri. I totally agree with what you said about the Darko situation, and Roman's role in trying to assuage Niko's guilt and lust for revenge. But would Niko really trust Dimitri not to back stab him again? Considering his background, how betrayal has been a center point of his life, I'm not so sure.
However, I'm willing to suspend my disbelief for one simple reason; Roman should die. I don't like Roman, I never have. After the first time Niko has to save his ass, I was wondering to myself how long this yutz was going to survive this game. But the fact that they even actual that as the real ending only furthers to cement the fact that player choices in largely linear games is a really, reeeeeeeeeeeally stupid fucking idea.

Niko lands in the ocean and jumps into a nearby boat and resumes chase. In the middle of the chase, Jacob arrives in a helicopter and tells Niko to get in. Niko stands up on the boat and pulls himself up into Jacob's Annihilator , where he takes the wheel. After a brief chase, both helicopters crash on Happiness Island , where Niko chases and kills Rascalov for his betrayal and for orchastrating Roman's death.
Jacob arrives and congratulates Niko for "winning", before both men walk away from Rascalov's body and leave the Island. Following this, Niko receives a call from Mallorie, who informs Niko that she is pregnant with Roman's child.

Niko flees the scene and off-screen returns to the South Bohan Safehouse. The following day, Niko receives a phone call from Jacob and Roman, who explain that they have found some of Pegorino's men.
